The colonists indeed infected Dureenas people, though they didn't know they were infected... This epsiode is supposed to come after another one...In the beginning of this ep, before they go down to the planet, they have the captain go through a process that will protect him from the plague...a "nanovirus screen"...there's an episode where they actually discover the nanovirus...watch for that as you keep watching. Lochley is coming...I think the plan was to have her in a lot of the show...but as we only got 13 episodes of one season it does kinda make you feel like where is she?!?!

The Apocalypse box is one of the markers that reminds us that they aired these out of order... same with uniform changes and a bunch of other things. I would suggest focusing on getting to know the characters as they are shown, and not worry too much about plots that will never actually come to much. Pretty much every good science fiction show out there spends its first full season doing character development - the warp and weave upon which the tapestry of the rest of the show is made from. Sadly they never got to the tapestry they were framing up, but they painted some very compelling characters, within a universe we already loved...
