Here's a big change that was mentioned only subtly in Sabaody after the timeskip. The bartender told Nami that the Fleet Admiral (not naming him) moved the location of Navy HQ symmetrically over the Red Line, switching places with Base G-1. [Navy bases in the Grand Line are called G-#, like G-8]. So the location where the Summit War took place, Marineford in Paradise half, is now called Base G-1, and the New HQ is in the New World where G-1 used to be, New Marineford. I think they said Sakazuki wants to be closer to the Emperors.
