but kira can't activate more then one bomb at a time so he couldn't flick multiple pebbles and explode them all, only one would explode.

It wasn't off-screen. They showed him make the call. And he looked Josuke's number up,. since Josuke gave his name during the previous loop.

Yeah, the anime totally fucked up the rain and Jotaro thing. They even framed the shot to gradually zoom away from Josuke, the thing you usually do to indicate "the sound travelled". The manga has much heavier rain, has Jotaro further away, and actually gives off the impression that it's impressive that he caught anything at all. Nobody ever complained until the anime. (The mods can pass this along if they want to.)

Have you watched the reaction? They acknowledge exactly that. The part they dislike is not that Jotaro isnt the on fighting its that the way they keep him out of the fight is that he cant hear the explosions happening 10 metres away

Killer Queen’s bombs don’t make noise. The sound effect is for the viewers benefit, but has never been heard by characters (like Josuke and Okuyasu being able to hear Shigechi’s death scream but not him imploding)

To be fair, only Josuke's scream would be able to be heard. Whether or not Queen's explosions can be heard AT ALL, by Stand users or not, seems to be very much in question, and actually makes a lot more sense if you consider his personality; Stands come from your inner self, it would make sense that Kira's subconscious would want his ability to dispose of evidence without a trace to be as close to 100% undetectable as possible. With the explosion sound effect added for viewer's benefit. But then, there doesn't seem to be solid evidence one way or the other.

We don't know how good or accurate Kira is at throwing objects. He's shown to be kind of lacking in athletic talent. Plus rocks are far easier to dodge than invisible bubbles.
