I don't think it is showing that Yang is racist but more on the joke on how no one ever really give a crap about following Yang Wen Li order there. It's just unfortunate Machungo is black.

Yang is absolutely not racist. The joke is almost certainly that at first, Machungo wasn't part of his ship crew during the battle, so when he saw him on the bridge a couple of episodes ago he was like "What?!" This was right after Yang already being surprised by other people he didn't expect to be on his bridge too. He didn't say "Who" because he knows who Machungo is, he just didn't know why he was there. Now the second time, Yang is in his own home with his fiancee and close friend Julian, but also Machungo is there for some reason. So he's surprised once again. Machungo is just still following the orders to keep Julian safe from way back when because he never got any new orders from anybody. The bros are just reading into the way the subtitles say it. Yang is the absolute last person I would ever accuse of being intolerant to people who are different.
