I don't think Kyon caused the events of 3 years prior, these had already happened by the time he travelled to the past, because Nagato was here and she was created specifically because of what Haruhi did to perturb the flow of information 3 years ago. What Kyon did was give her the idea that she could meet interesting people at the high-school they're currently in, so she decided to go there, and it then sets off the events of the anime itself. The time travel was also teased in the first episode with Haruhi asking Kyon "Have we met somewhere before?", though the story at that point wouldn't let you think that there's some actual time travel involved. I think that's what Koizumi was trying to say at the end when he put the King in his pocket and said the Queen was the important part : while the time travel event and the idea to go that school were things centered around Kyon, much like a chess game is centered around the King, it's ultimately what Haruhi chooses to do that matters, and even without Kyon talking to her she still would have gathered an alien, a time traveller and an esper in the same club, much like the Queen is the one with the most mobility in chess, and can change the course of the game. It's also probably why Nagato from the past was already wearing the uniform for their school, because that future where Haruhi goes there had already been decided. The time travel was merely a side story in a play that was already in motion. It's a really interesting way to tackle that sort of plot, and this anime loves to dabble into all sorts of tropes with that twist of "one of the characters is subconciously controlling the entire story without knowing it".
