Jane is in the mindset of "single minded to the point of destruction" he can't see past his complete need to find the person who took his family. I think for as smart and introspective he is he is blinded by that and when he does things like saving Lisbon it isn't really a thought just instinct. Like you could see him fighting with himself after he shot him and then tossed the shotgun like somehow he was battling with what he just did and what it means for his need to find Red John.
