I agree with you about this being a very good story arc. And a bit weird that they didn't include it previously. But during the previous adaptation, it would be the last arc in the season, and they probably had some knowledge that they wouldn't be making another season. I think they wanted to end the anime with something more intense, and in my opinion, failed with the delivery that time. I'm also thinking that the snake-god's cave is connected to the one they now fled into. And it would make sense that Father Franz warned/scared people from going near the cave, as it would be a backdoor into his secret "library".
