Making 3 different conflicting theories is the genius of how the author wrote the novels volumes 3-4 (S2) in comparison with volumes 1-2 (S1): in 1-2 (S1) you were given all of these individual, seemingly disconnected stories that, once ep 19 aired and the bomb was dropped, you learned that they actually were very much connected into a greater conspiracy. 3-4 (S2), on the other hand, they told the audience up front that there's a conspiracy already in play... but we're being given so much information up front that it's almost impossible to try to formulate what the conspiracy is... or even where to begin formulating it. And I'm so looking forward to seeing how this anime adapts what they did in the LN.
